يعود سلاحف النينجا من جديد في محاولة لإنقاذ مدينة نيويورك، حيث يقوم الدكتور (باكستر ستوكمان) بتنفيذ خطة (شريدر) الإجرامية لتدمير المدينة والسيطرة عليها، مستعينًا في ذلك بغزو مجهول على سماء المدينة، بينما تواجه السلاحف بالتعاون مع (أبريل) و(فيرن) تلك الخطة الشريرة لإنقاذ العالم.
